I've run 3 concentrations of peptides in triplicate for 5 days and would like to create graphs like the reproducibility section of the CPTAC assay portal. I have Day and replicate set up as annotations - things seem to have uploaded properly, but I'm not getting a reproducibility report option anywhere in the Panorama Chromatogram library.

Hello,

I think you've got everything set up appropriately. Here's the documentation for reference:

Go to the Proteins tab in the upper right corner. You'll see your protein in the resulting grid. Click on the 3x3 grid icon to see the reproducibility report.

Ah yes there it is - for some reason I was only looking in the dashboard for that button.

Is there documentation to create the figures attached? These are a bit different than straight replicates. They are all always done through Panorama, but I'm completely not figuring out how to get it graph just the 3 different concentrations of peptide over time.

At the moment Panorama's not set up to generate those plots automatically. The CPTAC assay portal is separately generating them based on the data in Panorama. I agree it would certainly be a nice extension of the current precursor-level reproducibility plotting and will add this to our list of requested features for a future release.
