Abstract
In order to analyse the tissue enriched expression of proteins using Selected reaction monitoring approach, a set of 45 proteins were selected. Targeted proteomics data for the selected proteins was acquired for nine different tissues in Labeo rohita including brain, embryo, eye, female gonad, heart, kidney, liver, male gonad and spinal cord. Comparative analysis of monitored peptides and proteins showed their tissue specific/enriched expression in a particular type of sample.
Experiment Description
A total of 45 proteins were selected and monitored across nine organs in Labeo rohita . Skyline software was used for data analysis. For generation of the transition list, a background proteome consisting of Uniprot protein database for Labeo rohita (LABRO). Following optimization of parameters for SRM, six methods covering all 2157 transitions corresponding to 280 peptides for the selected proteins were used for the final runs (Here the data is shown for 268 of the peptides that gave consistent results along with one synthetic peptide that was spiked in all the samples). TSQ Altis Triple Quadrupole Mass spectrometer (Thermo) coupled to an HPLC system (Thermo Vanquish) was used for acquiring the SRM/MRM data.
Sample Description
The data was acquired for nine different tissue samples (as mentioned in the abstract). One µg of peptide sample was loaded onto the column and separated for 10 minutes using a liquid chromatography system consisting of solvent A with 0.1% formic acid (FA) in milliQ water and solvent B with 80% Acetonitrile (ACN) and 0.1% FA. A cycle time of 2 sec was used and column temperature was set to be 45 οC throughout the run. The acquired data was analysed using Skyline daily software (version 20.2.1).
